It's a strong idea for a fic, and in many fandoms the "one or multiple
characters are the opposite gender" fanfic is fairly common.  I don't
think I've run into a "swap all the pilots' genders" story for Eva, though.

The closest existing story that I can think of off-hand is Chris Angel's
"Age of Evangelion," which features a female Shinji (called Rei) and a
male Rei (called Shinji).   It's only three chapters and abandoned, though:

I had one fic idea that I was playing with a few years back that turned
all the pilots into girls, but... well, the title was "New Century
Magical Girl Evangelion," and that should be enough to let you know that
the gender-swapping was hardly the only change. ;)
