Something you are forgetting is that not all of the city is taken in.
First, only part of the city was inside the ship's warp bubble and thus
brought along to the orbit of Pluto. Then, it is also obviously that only
some of the buildings were taken into the ship afterwards (whole or
piecemeal), with the majority being broken down for raw materials.
Still, if you watch the episode where Max and Miria are duking it out
(quite a lover's quarrel), the ship definitely looks larger than its
reported size.
Hey, maybe Overtechnology allows for larger interiors than the exterior
appears... :)
