I don't like Asuka, but still, isn't getting turned into a living brain

Asuka is not going to become a mummy any time soon.  This is just a
premonition of dread, not the onset of the effects of watching Daoloth or
Ghathanathoa too many times.

Because she's not natural, perhaps? One of the big things I never got
about EVA was the fact that NOBODY seemed to notice that Rei was not
"just weird", but out-and-out artificial.

Rei's behavior is within the range of human behavior.  Some people are
passive.  Given that Rei doesn't have 'Made by NERV' stamped on her
forehead...

Now why more people didn't spot the physical similarities to Yui is
another story; she looks like young Yui with different colored hair.

Aha. Since they try and keep him alive, they are now unquestionably
working towards the Great Return. Since this is the return of the
Ancient Masters, Gendo is therefore working to bring about the return of
the GOO. QED. We can now toss Gendo back into the Rat-Bastard bin, even
though there was hope for him in the first three installments. (Possibly
working in an ends-justify-the-means manner for the salvation of
humanity from the GOO).

Actually, Gendo does note he plans to kill Rhan, just AFTER they study
him.  Gendo's motivations are fairly complex, and not necessarily those of
his 'masters' :)

Fuyutski's and Gendo's conversation raises an interesting question:
Since many of the GOO are localized or stuck somewhere, how the hell
will they fight them?

Unlike the 'sit on our butt and wait for the Angels to come to us' NERV of
the canon, this NERV plans to be more proactive, as shall be seen in
future episodes.  Although having still built Evas who need an extension
cord, this will be difficult :)
